The backup section in twrp store the information independently of the operating system. So i would personally format your system, data, and cache partition, reboot, and flash stock os make sure to get full zip, not just the small rom. Also, since you have at this point formatted the partitions, you will have to move the downloaded stock zip file from your computer to the phone using adb sideload or adb terminal.
